SUBJECT: Usage of DILIGENT in the context of biomedical applications.
ENG: introduction to DILIGENT
CNRS: Two main Biomed activities in EGEE:
1] WISDOM: neglected or emerging diseases (Malaria, Avian FLu)
3 challenges run up to now
take data from biomedical databases (Link and PDB)
information stored in a file system in a hierarchical way
managing files stored on storage elements
two softwares used (autodock, flexx) process takes different time
jobs are totally independent from each other
database is split in 40 chunks and they are all processed in 20 hours
REQ: improve user interface
UCASE1:
- be able to select the data to be submitted to the experiment through a GUI
- select with specific chemical properties
UCASE2:
- data stored in the SE should have associated metadata stored in the relational database
- have GUI for the user to access the metadata
UCASE3:
- offer user the possibility to monitor the resulting structures produced from the application through the GUI (use application form Taiwan partners)
No clear need for definition of work flows.
Main goal of the experiment is to produce biological results, no just a test.
Selection of the DB and run on the grid, now they want to introduce the possibility to select a subset of the data or a subset of the results (introduce some workflows before or after the computation).
input data: few megabites
output: results are stored on the grid and parsed
the selected results are stored in the amga database
5 MB/100MB
2] medical images/patients global database
store/retrieve information about patients from all around the world
developing web services to access AMGA server used to store/retrive the data
diagnostic images should be stored in the storage element of the grid
SOAP message used to send both metadata and images, the web service split it and store the medatada in AMGA server and image on the SE
plan for an AMGA server in each hospital
users are the physicians in the hospitals
limitation: grid certificate usage, each physician should be able to access the service by simple username/pwd authentication
UCASE1: Chinese hospital
developing an infrastructure independent from the DB schema used
ENG: Exploitation WP objectives:
- identify a position in the marketplace for DILIGENT
- produce a model of sustainability for this solution
Evaluate DILIGENT capability to adapt to new requirements.
First evaluation: before adoption of DILIGENT
Second evaluation: after DILIGENT adoption

Contact with Jean Salezmann
They are providing a service to the Biomed community to interface with Grid technology
They have apool of perl scripts and a number of manual configurations to do for WISDOM
They plan to improve this solution implementing a web services based interface for job submission and retrieval of the output of the data challenges
Visualisation will be done integrating an application under development by Taiwanese collegues (contact Hurng-Chun Lee in ARDA)
To be implemented for the EGEE UF and next review.
They exploit AMGA and do not want to adopt a concurrent solution
They plans to exploit workflows technology provided by the MyGrid project or Johan Montagnan (EGEE).
